In QGIS 3.16, Spatial Query tool is not seen in my interface as demonstrated in the video.

Plugin-Spatial Query is now removed from all 3.0 version of QGIS. It comes inbuilt with the QGIS. If anyone wants to perform count points using spatial query you can use alternate approach by using, Processing toolbox> Vector Selection > Select by location. There is the Spatial query.
