  In Jmol the lone pair of electrons on water and ammonia can be represented as tear-shaped lobes using script commands.

For water molecule:
Create a model of water on the Jmol panel, do energy minimization.
Open the console using the File menu and type the following commands at the prompt.

select oxygen;lcaocartoon color translucent white create lpa



select oxygen;lcaocartoon color translucent white create lpb


This will create 2 lobes on the oxygen atom to represent two lone pairs of electrons.



For ammonia molecule:


Create a model of ammonia on the Jmol panel, do energy minimization.
Open the console using the File menu and type the following commands at the prompt.

select nitrogen;lcaocartoon color translucent white create lp


This will create one lobe on the nitrogen atom to represent one lone pair.
